No, there is no difference in how they work ( it's the same program) and
uses the same config files in the same way.
The only time i've seen settings getting wiped is when 2 copies run at
the same time and both are sharing the same config.
I note form the second question this is probably the case.  If you
install the IntranetLauncher ( mi4.biz)  it will give you easy access to
the Floorplan web page, also gives you a nice display client, or just
add it to your favorites/bookmarks
